You most certainly can pay off support early. However (don't you always hate the "however") you ask if you can pay it through the "court." If you have been paying through the Court Depository, then you should continue to do so, but if you are payiing "ahead" make sure you specify so on the check.

Remember that if the state is involved with your case i.e. it is a IV-D case, you will need to include the state on any agreement related to your order. It is highly unlikely that the state would agree to a lump sum agreement. Generally speaking lump sum payments are best used to pay off child support debts rather than current/advanced payments.

Worst-case scenario: The ex won't agree, but you've saved a nice chunk of change to invest elsewhere or to set aside in an interest-bearing account from which support payments are made!
