    Aperture stacks those raw+jpeg pairs in a special way, and so apparently the Lightroom plugin can only see the top one in that case. Assuming that you only want the raw image, then you will have to switch those stacks that now show the jpeg to showing the raw image. Click on the small icon in Aperture that shows that there is a raw+jpeg pair.
