Jan 08, 2013 · There is no 16 Bit Application support in 64 Bit at all. So if you have Windows 64 Bit you dont have support for 16 Bit. It is a limit of the architecture just like the limitation of 32 Bit only being able to use 3.2GB of RAM.

I think the win.ini is only there for compatibility with old programs, it doesn't really have any effect on your system. So the run and load settings may not work. Why don't you want to use the registry? You could also just put the item in the startup folder. C:\Documents and settings\All Users\Start Menu\Programs\Startup
