The patch “kirkwood: rework Linksys EA[34]500 DTS” that was merged in r47429 on 2015/11/10 changed the partition layout. If you restored a backed-up configuration from a build before r47429 it'll come with an /etc/fw_env.config file containing the old partition information which will prevent you from changing firmware variables or flashing new ROMs.
