Just Cause 2 doesn't support DirectInput, so only the 360 controller works. You can try something like Xpadder, it remaps keys on the keyboard to a gamepad, but then you won't have analogue control. The combat controls are much better on mouse and keyboard, but flying and driving are MUCH better with a gamepad sadly.
