As my fuse file system knows about directory A, it could run inotify on A and in some way redirect the notifications to the programs running inotify on B. My first thought was to simply run "touch B/file" on every changed file in A, but that seems rather dirty to me.

inotify works exactly with a fuse mounted filesystem as it works with a regular filesystem like ext3. We used inotify extensively at my last company with a fuse mounted filesystem and it worked seamlessly. Just consult the inotify man pages - that's all you need to know.

Dec 11, 2014 · - inotify will not automatically watch new directories. You have to list all the files right after the creation of a directory and watch the subdirectories, etc. Not a problem at all, but way simpler with FUSE. - If your system is not able to keep up with inotify events, you miss events because the kernel cannot buffer all the events.
