Some private trackers have banned clients with DHT, but that has in a large scale been clients which has not accepted a flag, which disappel DHT for the tracker. So if Transmission follow the rules, DHT should not be a problem.

Transmission uses a hardcoded bootstrap node for dht if there is no other way to get peers: bootstrap_from_name( "dht.transmissionbt.com", 6881, bootstrap_af(session) ); I guess each torrent client uses their own bootstrap node.

Is it necessary to disable DHT-PEX in Transmission as required by most private trackers? I think in Transmission it's clearly stated that the DHT-PEX feature is only restricted to public torrents. So why some (if not most or all) PTs still require you to still disable it?

If a torrent client doesn't support DHT, it won't be able to search for peers to connect who are outside the list of servers it has, in effect reducing the speed. Irrespective of your Internet connection bandwidth, most often you'll see a dramatic increase in speed for a DHT supported client than a non DHT. So Transmission is a strict no no.
