Jul 31, 2003 · Doxygen users seem to rely on HTML/PDF documentation. However, there’s no standard for installing HTML and/or PDF files, so the Automake rules only know to install man pages. However, since doxygen is rarely used to generate man pages, support this output format is very basic.

To run doxygen multiple times for different configuration files and output directories provide more parameters: the second, forth, sixth, etc parameter are configuration file names and the third, fifth, seventh, etc parameter are output directories. The makefile generated by automake is too complex for me to just read it; it would require some debugging (run it and trace what happens). However, I suspect that the rules there are not designed properly to allow a clean target and a build target to both be run in the same invocation of make.
