When you create per-site settings, that results in a settings.sol getting created for each individual website, like I described above: C:\Users\username\AppData\Roaming\Macromedia\Flash Player\macromedia.com\support\flashplayer\sys\<website>\settings.sol. Internet Explorer definitely deletes those.
